That's really strange. I actually have another post that uses the download attribute with plain-text files and it is able to maintain the line-breaks within the text:. I am not sure why your line-breaks would be getting stripped-out, especially if they appear to be there in the console-logging. Perhaps you have to URL-encode the base64 value? To be honest, I'm not so great with all the data-type conversions, so I am just shooting in the dark here.
